Yes, DOS tries to write its own boot sector into the bootmanager
partition which makes things difficult (that and the OS/2 manual
suggestion of doing it this way).

What you may try to copy all of the C:/DOS directory onto about 5 floppy
disks or pkzip it and make it about 3. Then put a blank, formatted
floppy in drive A and type from the DOS prompt, SYS A:. Then format your
partitions as you wish in OS/2 - C: part 1 for MS-DOS; C: part 2 for
OS/2; 1 meg Boot Manager partition. Install OS/2 in the HPFS partition.
Format the other MS-DOS partition using the OS/2 Fdisk program as FAT.
Reboot your computer and start the MS-DOS partition. Boot off the SYS
disk in drive A.
Now, make a directory called DOS and copy or pkunzip your DOS backup into
this directory.

A long, roundabout way of doing something that should be very easy.
Unfortunately, MS-DOS 6.0 does not offer an opportunity to simple uncompress
the files and not SYS the disk.
